Finally! Now that I realise what I was doing wrong I feel so dumb. I assumed that since battle/vehicle warping into a dungeon removed boss sprites that it would also remove the ability to fight bosses. I had not realised that in the Monsen cave having to walk up to the Fract Ooze and examine it initiates the battle and that makes all the difference. I tried this in Lashiec's room prior to beating him. But since you must open the chest containing the fake Eclipse Torch and then defeat the monster inside in order to trigger the Lashiec cutscene/battle it won't work with a vehicle. 

Here however things are different. The Dark Force 2.0 sprite won't show up. But the battle dialog is still triggered. It must be based on stepping on a certain portion of tiles or something. So I was able to battle the boss using the Ice Digger. I chose it for the high attack. Although the Hydrofoil's X-Burst attack will do well over 400 damage you only get two charges. So it's a lot faster to just go for the stronger regular attacks. I had to use an invincibility code though.I highly recommend this since vehicles cannot heal and the boss really handed the Ice Digger its shiny metal ass without it.

Since N-Sphere is an instant death attack it will not work here. I just wanted to show it off. But I'd advise against opening with it as the game froze the one time I tried. Also, after the battle ends the normal Garuberk Tower cutscene will occur. But after the scene where Gumbious Temple is destroyed the screen just goes black.  I don't know if this happens every time or I just got unlucky. But I didn't bother to include it happening. I'd like to try this out with some other bosses. I might reuse the peninsula north of the Aiedo Passageway. It seems to be really handy for experimenting.
