1987 XR200R Running Issues

Cleaned the carb several times. UNI air filter & aftermaket muffler. Stock jets are 110 main & 38 pilot. Runs rough from 1/4 to 1/2 throttle. A 115 main jet made it worse. Could it possibly be running rich with the stock jets?? I mean, most folks end up running lean after the air filter & muffler switch. I'm confused!
