Depending on what starter you chose in the beginning of the game determines what Legendary Bird you get. Since I went with Froakie, Moltres came out while traveling around post game. In order to capture either of the Legendary Birds, you have to randomly encounter them about 10 times. The easiest way I've done it was to travel through Route 15 and 16 and using Repels to only encounter the Legendaries once they appeared. After encountering them 10 times, then you'll be able to go into the Sea Spirit's Den to capture them.
